is there a way to stop the windows and/or linux desktop clients from
auto-adding / syncing new folders created in the cloud?

You could set max folder size to 0. Then you need to confirm syncing
of every new folder.

What about using the selective sync folder shown on the screenshot here and
only sync the folders you want to have synced?
